To this native English speaker, the original version with "that" sounds much better than using "in which":

At the end of each garbage-collection cycle, the finalizers for objects
are called in the reverse order that the objects were marked for
finalization, among those collected in that cycle;

If you want to be formal about it (though the text is hardly formal in general, which is fine):

At the end of each garbage-collection cycle, the finalizers for objects
are called in the reverse *of the* order that the objects were marked for
finalization, among those collected in that cycle;
