I've never seen that happen. Changed files are marked with a "black diamond" on the sidebar, and you can freely switch between any files by clicking. It only asks if you want to save if you try to close a changed file (maybe you accidentally clicked the 'X' button?).

BTW one nice feature of the sidebar is that you can drag multiple documents from one sidebar to another window's sidebar to arrange them in another window. With tabs you have to drag them one-by-one. I normally have hundreds of files open in 3+ windows. TextWrangler handles everything fine, and recovers my session and windows positions if I quit/reopen it.
